I don't know! I would never trust my computer to luggage handlers :( . Your going to need some serious padding. Also think about weight limits on your flight. Some airlines will only alow a certain amount of weight per passenger. Perhaps it may be better and safer to ship it using a parcel service  ?

Take out your harddrives and optical drives and put them in electrostatic protection bags, and take them as a carryon. Security might give you a hassle if they see harddrives in your carryon, but I think the worst that'll happen is they'll put them through a special device they normally use for scanning laptops.

If you have a large or heavy heatsink for the CPU, you may want to disassemble it. Airport luggage gets beat up pretty bad, and a heavy heatsink could rip the cpu out of the socket if it wasn't secured properly, additionally a heatsink bouncing around would reak havoc on the motherboard. Also, the heatsink might shift a little during luggage handling which would decrease its heat absorbtion.

I would call up the airport or their website and ask if they have any special services for transporting delicate things like a computer, or if they have any special instructions you have to follow when packing the computer.

Finally, tighten up any screws you can - just to be safe. And if the computer is more than 5 years old, you may want to replace the CMOS battery, so that your bios settings and system clock aren't reset during the time the computer is not plugged in.

I don't know if the high altitude would permantly effect any of the computer parts.

Yes, it might be safer to ship it seperately.

i'm thinking take the whole thing as carry on
also, are there any damages that can occur in flight, such as the xrays, electromatiplaticwatic junk etc. you think they'd xray a comp with a window?

Well I had to put my pocket pc through an x-ray machine at the airport, and the screen has been a little weird since then.

When I moved here to Norway from Canada I just brought it as Carry-On, of course I got funny looks from the Attendants but it fit just fine in the overhead compartment

Did you pack it up at all? The limit is 45 linear inches, and my case comes out to 42  I'd need a nice fitting bag :D

Dang dude, do you have a laptop or a computer where you are gonna be? I mean just teach yourself on that, AMD64's aren't really revolution, just evolution, but the basics are still there, it's still a traditional processor. I know how you feel though, but dang dude that's a hard one, I just built mine about 2 months ago and I had to leave for 2 days the day I got it working, and I didn't like that, but moving the entire thing temporarily would suck. Can you mail it to yourself? Maybe that would work, it would be a lot less risky I think.

Thats what I would do. Take it on carryone, that way it will never leave your sight.
