You're not gonna like this one one but: cable management.
I know, I just got off an matx 939 board in a Microfly and it is an utter pain in the ass to manage cables in there, but at least try (use the old noggin and you'll be surprised how nice it can look even in a small form factor case).

Thanks I've been really trying hard but I'm going to have to sacrifice my esata bracket to get it to work. Where did you put all the power cables? (other than stuffing them all next to the PSU.

If you don't have a modular power supply, it is super hard and only feasible if the lower 5.25" bay is unused. If you have a modular power supply, then be creative and I'm sure you'll find something.
TBH, if you have a small form factor case with windows (not the OS), a modular power supply is almost a requirement (even without windows - airflow).
