Before I flashed my 9800 Pro 128MB to a 9800XT 128MB ATITool reported that I had an R350 Core. Now it reports that I have an R360 Core. Are there other programs that can distinguish the two? Is my core likely an R350?

There's no software that can do that, you have to remove your heatsink, clean the thermal paste and see if the core has "R360" engraved on it. Be warned though that doing this voids your warranty.
All programs retreive info from your card bios, not from the hardware itself, hence the difference in cores after flashing, but I got a feeling you have the R360, since you got a jump in performance, and I presume you ain't having artifacts or problems after flashing.
For all 9800Pro owners out there, be sure to visually check your core before flashing if you don't want to have problems.
