Just as the title says, I've recently underclocked my 9800 pro AIW and just wondering if it will affect my system performance

It will in 3d applications such as games, but in windows, no it wont.

On a x800 GTO Turbo from HIS I saw strange little graphics issues when I clocked it at 200/200. Once in a while a few lines on the monitor would be lighter that others, it was quite noticeable. When I go back to stock speeds its OK again, so I guess it hadto do with the low frequency...
